Elise cuts her hand to give up the blood of the Iblis to help the Flames disapear, but it does not work, so she dies.
Sonic is the Iblis Trigger soul, which Silver finds out when Sonic is at the ancient temple of future fire. When Sonic appears there his true soul can be seen, Silver then goes after Sonic to tell him he is of great evil. Refusing to believe Silver, Sonic's friends stay with him. Silver meets Eggman and Nega who offer to help Silver stop Sonic. Nega and Eggman are both only using Silver to obtain the Chaos and Sol emeralds, though. Nova uses the power of the captured Emeralds stolen from Eggman and Nega to summon Iblis after Sonic is weakened (even in super form.) Since Sonic is only weakened and not dead, Iblis is raged that he cannot "fully form" because his soul counterpart, Sonic, is still alive after all of these years. This anger causes Iblis to transform Nova into a demon-like creature that causes the Flames of Disaster to burn the city. Only the sol emeralds can stop this, so, to save the city, Blaze sacrifices herself. At the very end, after Blaze dies, Iblis manages to escape Sonic's soul, and he then threatens to kill everything. Sonic and Shadow go super, and when they do, they are warped to the future, where they find out Silver and Nova were created from the same "code" as them (not much else is known, which may mean another Sonic game is upcoming based on this plot hole.) In order for Iblis to disapear forever, it's "true soul trigger" (Sonic) has to die. Sonic is about to give himself up when Knuckles, his longtime rival, uses the power of the Chaos emeralds (that are still there) to exchange "soul code" with Sonic, and therefore making Knuckles the new Trigger, whom then kills himself to be rid of Iblis. This ending is supposed to be "very heartfelt" and sad, as this is the real end of Knuckles. Nova, after the Flames, actually manages to survive and return to normal form. Afterwards peace is restored, the credits role after a rose with Knuckle's "spirit" wrapped around it is shown.
