Sonic 3D
European Mega Drive release date
I recently fonud an old Sonic 3D promotional postcard, stating that Sonic 3D would be released on Mega Drive on 14th November (1996). It used the slogan "Remember 3D Day". So I guess this date can be added to the museum page when it gets updated.
Flicky - yet another cameo
Opa Opa
Flicky makes a cameo appearance as a collectible item in the Sega Mark III Fantasy Zone spin-off game "Opa Opa". She doesn't seem to do anything other than reward you with $5000. This should be added to Flicky's encyclopedia entry.
Sonic Spinball
Clucker, Veg-O and Mobius
I feel it should be mentioned on the museum page that the Clucker robots, from the Clucker's Defense bonus stage are supposed to be Kokekkoh from Sonic 2 and that Clucker was the name used for Kokekkoh in the US Sonic 2 manual. Similarly, I think you should just outright refer to the crab robot as Crawl and mention that Crawl was the name used in the US Sonic 2 manual for Guardon. This information might be best in the Miscellanea section.
The Miscellanea section should probably cover "Mobius" too, since Robotnik's base is on Mt. Mobius.
In an early draft "Series Bible" for DiC's "Sonic the Hedgehog" series Sonic referred to the machine that turned living things into robots as the "Veg-O". The Series Bible can be found here, Veg-O is mentioned on pages 3 and 11. This should probably be mentioned in the Miscellanea section too.
Dr Robotnik's Mean Bean Machine
Coconuts, Grounder, Scratch and Mobius
Similar to my first Spinball suggestion, it's probably worth mentioning that Coconuts and Grounder from the TV show were based upon Ai-ai and Handrill from Sonic 2, and take their names from Sonic 2's US manual. Scratch appears to be based upon Kokekkoh, but I'm not sure if that's even worth mentioning seeing as how much his design changed and that he doesn't use Kokekkoh's US name of Clucker. It might be worth mentioning Mobius on the Story section too, seeing as the manual did.
Animals
Game museum pages
I think that the animals should be listed similarly to the enemies, so that there's also a list of their names (when available) and sprites before the stage listings as well. Sure, they're mentioned in the encyclopedia, but how would a casual browser know what entry to look for if they just wanted to see what other games "that squirrel" appeared in?
Cameos
Nitpicks
The Spider-Man game for the Sega CD that is mentioned is probably "The Amazing Spider-Man vs. The Kingpin". I don't think there were any other Spider-Man games released on Sega CD. The cover can be found here.
In the Saturn version of Daytona USA, the mountain carving of Sonic becomes Super Sonic when viewed in replay. I'm not sure if this goes for the other versions of the game.
In Burning Rangers, Lead Phoenix's hockey stick blaster thing has a little Sonic face icon that can be seen clearly in the opening animation.
In Giant Egg, Chao is also available as an Egg Animal.
