I feel that a new Sonic toon should introduce some characters that appeared in the first few games - actually some of the concept/beta stuff that was chronicled at Sonic Cult, IMO, could be developed into interesting side characters.
But I would have these four be the first main characters:
* Sonic
* Vector
* Flicky (the character that tells Sonic about or otherwise causes him to learn about the Chaos Emeralds)
* Eggman
Tails would be introduced. Then Vector will have to leave for some reason (not entirely sure what) - He would later be seen as a member of the Chaotix but he does not maintain a close relationship with Sonic. Perhaps at this point Amy can be introduced (maybe as a more minor character that gains screen time later on - or as an acquaintance of Sonic who does not participate in his adventures) Eventually something has to happen to Flicky to get her out of the picture, leaving us with Sonic and Tails as the main protagonists. Then the rest of the cast seen in the Sonic games can be slowly introduced.
We could have minor characters in the beginning arc, but all of them either die, leave, or are simply forgotten about once the arcs based on video games with more developed plotlines appear.
I would have one story arc with Shadow but unlike in the games I would definitively kill him at the end of the arc. No ambiguous fell into space stuff; while the Biolizard place disintegrates, simply have a steel rod slam into Shadow's stomach and out his back. I just don't see the point in having Shadow in every single story arc.
Rouge might make a minor appearance or two after the Shadow arc, but she should not have much prominence afterwards.
Cream should not become a main character; maybe she is a supporting character in one arc but she should be forgotten after the arc ends.

Let me see this concept art and see what kinds of secondary characters (for a "Sonic's beginning arc") could be made. I thought that an episodic approach could work with the beginning arc. Development of the main characters occur but at the same time they partake in many stories against many villains. All of the characters would fade away as the story moves into other arcs...

* I wonder if the bulldog and/or the American wolf could be challengers against Eggman or some other villain who fail or had failed (and that's why we don't see them - they are with the fishes :) )
* The Madonna lady could be an actress who Sonic rescues. She fawns over Sonic, but Sonic himself isn't pleased with her lack of intellect. She would be very naive and have a voice similar to Audrey of the 1986 Little Shop of Horrors.
* The band would be an idea sparked by Sonic and Vector - Vector invites friends who are of his age to form the band, but Vector does not know that the chicken character feels disturbing, unnatural pangs of jealousy towards Sonic. Eventually the chicken character confronts Sonic and they fight - I'm not sure if the chicken should die or be arrested - but something takes the chicken, the monkey, and the rabbit out of commission and they never re-appear. After the incidents Sonic and Vector re-start the band as a duo, but as said earlier Vector leaves for some reason, cutting that short.

* Gee, the clown looks disturbing. He could be a sadistic villain that could be taken out commission by Sonic
* The boy in the dragon suit - It could be some kind of Don Quixote-ish plot where the boy finds a "suit" and thinks he is blessed with suit with powers when whatever happens is in fact due to some freak occurrence. I'm not sure how to tie Sonic into that kind of story.
* The plumber-looking guy could be an overzealous salesman wanting to sell tool parts. He would get on Sonic's nerves. He just looks like a very annoying kind of guy.
* Perhaps the Japanese/Chinese (two diff. outfits) man could be used a kendo instructor. This explains how a Sonic who starts with scrawny arms gets better arm muscles and better hand-eye coordination and therefore is more easily able to wriggle his way through tougher situations. This would also mean that he could perceive as quickly as he can run.
* The bad hair day-ish Sonic could be what he looks like when he wakes up.
I'm not sure which ideas would work best in a Sonic storyline, but I guess I find some of the concept art interesting.
