so what happens in s3&k when you beat it with sonic or sonic and tails when you get to what would be the s3 boss? does it just continue through to s&k levels like playing with tails or knuckles? s3 ending? same cut scene? i'm too burned out to do it again just to satisfy my curiosity.

I think Tails continues to follow and be playable even during the boss, but the Big Arm boss gets skipped, only Knuckles fights it with S&K locked on. The only difference to the cut scene is that the Death Egg doesn't explode and Sonic stays on the falling platform.

I thought that if you save with S3&K, the save is updated to the level you would be in for Sonic 3 (e.g. If you play up to Casino Night Zone in S3&K, your save will show you as having played up to Casino Night Zone in Sonic 3). If you start playing with Knuckles in S3&K, it just shows up as a blank save in Sonic 3. It's still playable as Knuckles like normal if you go back to S3&K though. I'm not sure what happens if you play the blank save, if it overwrites it making your old Knuckles save unplayable or what.
If you've beaten Sonic 3 and lock-on into S3&K, that save file will start you at the beginning of Mushroom Hill Zone, with however many chaos emeralds you had. There's also two extra save files (I assume they're set aside for playing as Knuckles) when you play S3&K that aren't there with just Sonic 3.
All this is based on my memory, so it probably has its holes.

Having played them pretty recently, I'm pretty certain they're stored entirely separately. (Also, S3&K has 9 save slots, while Sonic 3 only has 6.)

So, am I the only one who can't save his games anymore? I turned on the game one day and my saves were suddenly gone, and no matter how far I get it wont save it, whether it's for S3 or S3&K.
Has anyone heard of anything like this at all? I'm assuming I'll have to buy a new S3 game if I want to save.

That just means the cartridge's SRAM battery has run it's course, a common occurrence with age.

The same thing happened to my copy of Pokemon Gold.
I think there are sites where they show you how to replace cartridge batteries. I've never seen one for Genesis games, though I never had to look either.
