Sonic Heroes - Eggman's Greatest Defeat, or Greatest Scheme?
I came across this interesting article written by a fan actually trying to make sense of Sonic Heroes' plot. His theory is that the only way the plot would have worked is if Eggman faked his capture and set up Metal Sonic and Omega's betrayal.
Of course it's real doubtful that Sonic Team could actually pull a plot twist like that out of their asses, but the article's still an interesting read:

Well for those of you too lazy to read the whole thing here's the theory itself. Read the whole thing if you want to see his explanations backing up his reasons.
Let's begin by looking at the plan as I see it. Eggman one day hatches (forgive the pun) an evil scheme. He upgrades Metal Sonic with transformation capabilities, and the ability to copy life data. When did Eggman give him these capabilities? I'm not sure. But sometime between the time that he did and the beginning of Sonic Heroes, Metal somehow came in contact with Sonic. It could've been a random "fan" wanting to shake Sonic's hand, but somehow he managed to copy Sonic's data. Afterwards, he's sent to kidnap the frog which was once posessed by Chaos' tail, and a Chao.
Meanwhile, Eggman has created a clone of Shadow, and a robot named Omega. He places Omega in a cell, and instructs him to feign attacking when the treasure hunter Rouge shows up, and likewise instructs Shadow to protect Rouge. The two are then to escort Rouge to the flagship of the new Egg Fleet, allowing her to get Chaos Emeralds along the way. Eggman then sends a letter to Sonic, and a radio to the Chaotix, to lure them to the Egg Fleet, then waits in a "prison cell" that's actually a control room. Metal copied the data of the four teams as they made their way to the Egg Fleet. Of most interest is the data of Chaos from Team Rose's animals, and the data of the ultimate lifeform from Shadow's clone.
Vector, ignoring the keys he had just spent some time collecting, busts down the door to the cell and announces that he knows who it is that's been leading them along. Ironically, he states it's part of being a good detective, missing several clues to Eggman's true scheme that are about the room. Eggman tells them that Metal Sonic has betrayed him, while Metal Sonic transforms into a giant dragon thing.
Eggman, who made sure that the teams had brought the Chaos Emeralds before they got there, leads them to use the Emeralds. Metal then copies the data of Super Sonic, and after Eggman's instructions to use it, the data of the Team Blast. Metal then fakes his defeat, and everyone runs off, save Shadow and Omega, who then take Metal to a pre-designated place, and wait for the beginning of Eggman's next plan.

I know that when you are a fan of something, there is always an impulse to "fix" continuity errors and ommissions by creating your own elaborate explanations. Hell, comic book writers do it all the time when they take over a long-running series with a lot of convuluted baggage. It's called a "retcon": retroactively applying new meanings to and motives behind past events to make the work of all the previous writers more interwoven and less contradictory.
Sometimes it works, and sometimes it just makes things even worse. The same can be said for these kind of elaborate fan explanations. But even if it DOES make sense, even if it DOES explain away muddled plot points, it doesn't matter because you are only making it up. Maybe there is room to read into the story of games like SA2, but Sonic Heroes' story was so rudimentary, so incredibly simplistic by design, that there is no possible way that any kind of complex back story was intended. But if it keeps you from vomiting when you think about SH, go nuts.
