I'm fairly certain the Zelda cartoon did as well, and Captain N: the Game Master might've on a few occasions. In the case of Sonic X, they played "Live and Learn"--the main theme from SA2--during the final episode of the SA2 mini-series, when Super Sonic and Super Shadow are using Chaos Control to warp the ARK back to a stable orbit.
Don't feel bad if you missed it, though--4Kids' cut it out when they replaced the good tunes with their crap excuse for "moosak".
