Both the original Mega Collection and Mini-Game Collection featured options to switch between regional variations of the games, so its likely that Gems will also feature a similar option. All three games will be there. I hope there's an option to choose between the region versions of the games (JP Bare Knuckle vs US/EU Streets of Rage), as there were some huge changes in the third game.
I also hope they include the Game Gear versions of Streets of Rage.
Chaotix was mentioned in an interview with Naka from last year along with CD, Fighters and Sonic R, so it seems likely that the game will be included. Gems Collection is mostly likely the title that was announced at the 2003 Gamer Summit and so would have been at a fairly developed stage at the time of the interview.I can't see any reason why Sega would want to exclude Chaotix, or why they'd intentionally want to include it only as an unannounced unlockable game.
Sega may have not yet announced the game because, like Flicky (which was also only revealed just before the release of Mega Collection), the game doesn’t actually feature Sonic (aside from a brief cameo in the ending). ^_^
