I've started playing I Wanna Be The Guy again (on medium). Last time I got stuck on Mother Brain, but so far this is seeming much easier than on my last attempt.

Having played them pretty recently, I'm pretty certain they're stored entirely separately. (Also, S3&K has 9 save slots, while Sonic 3 only has 6.)
